Fix inconsistencies and typos in the tree

This is numbered take 7, and addresses a set of issues around:
- Fixes for typos and incorrect reference names.
- Removal of unneeded comments.
- Removal of unreferenced functions and structures.
- Fixes regarding variable name consistency.
